Prior to his college career, Sabonis was offered a three-year, $630,000 contract by Unicaja. However, he declined the offer in order to play in the NCAA. He committed to NCAA Division I squad Gonzaga University prior to the 2014-2015 season.

At Gonzaga, Sabonis quickly established himself as one of the team's top players. As a freshman, he averaged 9.7 points and 7.1 rebounds per game, helping Gonzaga to a 35-3 record and a trip to the Elite Eight in the NCAA Tournament.
